The ClinGen Evidence Repository is an FDA-recognized human genetic variant database containing expert-curated assertions regarding variants' pathogenicity and supporting evidence summaries. [Disclaimer]
  • Gene label mismatch: ATM vs undefined
  • Gene obtained from curated document aligns with the Allele Registry but not with ClinVar data
  • Despite there being a valid 'cspec' property in the messages there's a discrepancy in message contents and CSPEC data: * Message Gene: ATM CSPEC Genes: [ 'ATM' ] * Message MONDOs: MONDO:0700270 CSPEC MONDO: [ 'MONDO:0016419', 'MONDO:0008840', 'MONDO:0018266' ]

Hereditary Breast, Ovarian and Pancreatic Cancer VCEP
The c.8300T>C variant in ATM is a missense variant predicted to cause substitution of leucine by proline at amino acid 2767 (p.Leu2767Pro). This variant has been detected at least in two unrelated individuals with Ataxia-Telangiectasia (PMIDs: 22649200, 26896183). This variant is absent from gnomAD v4.1.0. The computational predictor REVEL gives a score of 0.94, which is above the threshold of 0.733, evidence that correlates with impact to ATM function. In summary, this variant meets the criteria to be classified as likely pathogenic for autosomal dominant ATM-related cancer predisposition and autosomal recessive Ataxia-Telangiectasia based on the ACMG/AMP criteria applied as specified by the HBOP VCEP. (PM3_Strong, PM2_Supporting, PP3)
