Hereditary Breast, Ovarian and Pancreatic Cancer VCEP
The c.8495G>T variant in ATM is a missense variant predicted to cause substitution of arginine by leucine at amino acid 2832 (p.Arg2832Leu). This variant has been detected in individual(s) with Ataxia-Telangiectasia (personal communication; PMID: 37438524). This variant has been reported to segregate with Ataxia-Telangiectasia in two affected individuals from one family (personal communication). This variant is absent from gnomAD v4.1.1. The computational predictor REVEL gives a score of 0.822, which is above the threshold of 0.733, evidence that correlates with impact to ATM function. In summary, this variant meets the criteria to be classified as pathogenic for autosomal dominant ATM-related cancer predisposition and autosomal recessive Ataxia-Telangiectasia based on the ACMG/AMP criteria applied as specified by the HBOP VCEP. (PM3_Very_Strong, PP1, PP3, PM2_Supporting)
Met criteria codes
PM3_Very Strong
This variant has been detected in at least 3 individuals with Ataxia-Telangiectasia (PMID: 37438524, personal communication) (PM3_VeryStrong)
PM2_Supporting
Variant is absent from gnomAD V4.1.1 (PM2_Supporting)
PP1
This variant has been reported to segregate with Ataxia-Telangiectasia in two affected family members from one family (personal communication) (PP1).
PP3
The computational predictor REVEL gives a score of 0.822, which is above the threshold of 0.733, evidence that correlates with impact to ATM function (PP3). SpliceAI does not predict any aberrant splicing associated with this variant.
